The Europeans showed them how to ride a horse and gave them guns, which was basically doomsday for the bison. Hunting increased exponentially and they were all but wiped out.
Europeans hunting them too was certainly part of it, but it wasn't some evil intentional act to over hunt and waste like "historians" claim (without any evidence). Make a predator too strong and the prey will get wiped out. That's just the way of things.

The first one was like this too, but 2009 was solidly in the Before Time so you had to make it compelling and display some amount of technical skill to produce the movie. You can just be way more blatant and untalented now and coast on momentum from Before Time properties that were successful (see: Star Wars).

Humans wanting to kill Jake Sully is the only part I'd keep, if I was writing this sequel: Earth might recognise that the executive from the first movie fucked everything up when he turned the chilly relations into a hot war by bulldozing the natives' sacred sites, but there will be people who want Sully dead either as a traitor or out of the belief that normalising relations so we can go back to mining superconductors will be easier if he disappears.
