Well, there WAS the time that missionaries started arriving in Japan and telling the story of the death and resurrection of Jesus, and started going "So, tell us more about this crucifixion thing.", studied the death of Jesus, took laborious notes, and..... proceeded to spend the next several years crucifying their enemies.

Yes, it is true that Nintendo seriously considered making Christianity the official religion of Hyrule as late as A Link to the Past, hence some imagery like the original game having a cross on Link's shield, a Bible--excuse me, Book of Magic--boosting another weapon, and the second game having a cross that let you see Moa enemies. I freely admit I would've loved to see what the series had done with this over time.
However, at some point between Link's Awakening and Ocarina of Time, they decided on the three goddesses' creation myth instead.
Its not like they abandoned it completely. Majora's Mask has an entire zone and its backstory devoted to a near copy of the story of the Tower of Babel, with Majora being a stand in for Satan that they found when their Tower went to hell instead of heaven when the Light Arrows (a weapon associated with the goddesses power, meaning they sent it directly to the tribe) flipped it.
The Stone Tower of Ikana was literally being built as a tower to the heavens, seemingly maliciously as numerous statues and murals imply.
The Garo Master inside even says they believed that point of flipping the tower is to "make earth born in the heavens," despite doing so literally leading to the pit where Majora was sealed away. All of this seemingly as punishment for their blaspheme.
The church in Lttp was very obvs western orthodox/catholic/generic-christian themed too including the stereotypical music, I always assumed they didn't have crosses only because of NOAs no religious symbols rule.
Nintendo of America was always the most anti-Christian. You would think that using the sign of a cross to repel evil would be obviously regarded as fine. I know there was some legitimate desire to not create any controversy, but it clearly prevented any positive Christian imagery from appearing in the biggest trend at the time.
Most people don't remember the pre-OoT Link was brown haired. Or that the pink was a design choice to help him stand out against the background (canonically it was still brown).
