The Stone Tower of Ikana was literally being built as a tower to the heavens, seemingly maliciously as numerous statues and murals imply.
The Garo Master inside even says they believed that point of flipping the tower is to "make earth born in the heavens," despite doing so literally leading to the pit where Majora was sealed away. All of this seemingly as punishment for their blaspheme.
