I was watching Scrub clips on YouTube and one of them is when Eliot showed a Make-A-Wish kid her boobs. This brought up a couple clips from various medical shows with this same scenario. It's played up as harmless and even a good thing. But it's always a female doctor and a boy, never a male doctor and a girl patient. Why the double standard?

Men and women are significantly different despite our culture's attempt at brainwashing everyone into thinking men and women are equal or that equality is even something that should be sought after an an inherent good in itself.
To answer your question, you need to understand how the supply/demand curve for sex applies to boys and girls. Young girls are in high demand but young girls are in short supply. Young boys are not in high demand at all and are in high supply. Further to this in our culture, male sexuality is oppressed while female sexuality is not. In essence, girls don't feel the need to ask to see a man's penis because when a girl truly wants to see a boys or mans penis, she always can. Girls are never denied penises when they want penises. Boys on the other hand can't get access to boobs whenever they want.
Why is the reversal never depicted? Because it's unrealistic. Young girls know they could likely gain access to an older man's penis if she simply asked for it without needing to "make-a-wish", whereas young boys know the only way they'll get access to boobs is by making a wish. Therefore the show is depicting things from an accurate perspective. It's also why in men/boys mind they would find a scene funny because it's relatable. It's not actually very relatable for girls/women to "make-a-wish" to see a man's penis. All women/girls know they wouldn't need to "make-a-wish" for that, they'd just need to ask but they wouldn't be compelled to ask because penises aren't highly sought after by women since they're so easy to get when they want them unlike boobs for young boys.
I don't know: are teenage girls so horny that they essentially want to see every attractive member of the opposite sex naked?

I hear what you're saying about boobs being thought of as a lesser sex organ. I think that is a fairly common reasoning for the difference.
It’s because women can get away with it plain and simple. There is very little societal backlash when insert female teacher is caught committing statutory rape and getting a year probation. Sexual abuse and assault against men by women is completely normalized and even applauded in western society. Think about it this way, if a girl walks up to a guy and grabs his dick and the guy pushes her off and she falls, who does everyone always consider the bad guy despite the woman’s actions?
It isn't even called that in the media. They always say "in a relationship with..."
Because men and women are different. There should be different standards for men and women.
When a female teacher sleeps with a male student, the primary victim is her husband.
When a male teacher sleeps with a female student, the primary victim is the student.
Sex is different, both physiologically and psychologically, for men and women.
In the case of the “female adult flashes a horny boy” trope, the reverse is not an adult male flashing a horny girl - it’s horny girl flashing an adult male. In both cases, the female is the one offering titillation because that’s how human sexual transaction works.
Everything else aside this claim is such a reduction that I'm not sure it's even generally true. Why must there be a "primary" victim? If the teacher is cheating then the spouse is a victim, period. As for whether the student is a victim, surely other factors besides the student's sex are just as important in that determination? You didn't mention the age of the hypothetical students, but hell even how good looking the teacher is could make a difference. When I see an ugly female teacher arrested for sex with boys, I always assume it was rape or coercive and consider the student a victim, unless proven otherwise. It happens a lot too.
That said I don't get OP why is calling this trope a double standard - not only are men and women different, boobs and penises are totally different levels of nudity too.

I'm not sure about the morals of the act, but the morals of broadcasting that act on television are definitely poor.
A civilized society would not be broadcasting anything of the sort.
While everyone will talk at length about the obvious reasons, one important one to consider is physical biology.
A girl flashing her boobs to a teenage boy isn't a super huge threat, because even at that age he is likely able to overpower her. That's just how our dimorphism works. Its why almost all sexual assaults from women involve emotions and social threats, or weapons. So if he is at an age where he can enjoy it, its instinctual to see it as harmless fun because we also don't recognize her as a threat to him.
The flipside being that the adult male doing the same can easily overpower the younger girl. He is an actual immediate physical threat, and we all recognize that on a subconscious level. His intents might be equally harmless, but he has the capability to be a problem and that makes it seem far worse.
Of course this isn't the case everytime and there is always a bunch of contexts, but like all double standards it starts on instinctual reactions and then we backtrace a justification to guess why we feel that way.
There is also the difference in our brains, which is that I have seen women often and surprisingly easily flash their tits with zero intent to sleep with a person while I can't think of a man that would flash the rod without being at least willing to fuck them. You figure that one out, because its too dumb for me.

In media, boys older than about 10 are sometimes (often) depicted as horndogs, wanting to get the goods (sex, drugs, thrills), but obviously not at an age to pursue them.
Throwing the boys a bone with flashing is a pretty brief, easy way to signal a woman's confidence in herself and willingness to share the goods.
Young girls are depicted liking pretty boys, or muscular men later on. There's not much a man can "flash" besides valuable objects to portray his ability to share (provide) what a girl wants.
Still, there is an issue of appropriateness. Does flashing signal sexual interest? Is it harmful to the recipient? The Hollywood consensus says it's fine, so that's that.
And for men? ... *cue "FBI open up" soundbite*
I've wondered about this too. As long as the adult is attractive, then nobody really believes this stuff is harmful to the kid. But even so, it just doesn't feel right to me. I would think there is something wrong with an adult woman stripping for or coming onto a little boy, even if the boy says he likes it.

Scrubs vacillates between pretty good and insufferable. Later seasons indulge in rampant flanderization of essentially every character, and Carla becomes one of the worst characters in tv history. Decent show overall.
The flanderazation thing is true, but when it comes to Scrub, but to be fair that's what I came for. Scrubs does it openly and even calls attention to it.
I think it's a good show. You can skip the last JDless season.

FAKE NEWS. Scrubs Medical School is still a very good show- you get plenty of Cox, way more of Jo, Cole is great and Drew is pretty good too.
More Jo is good, but boo them removing the chubby chasing part of her. My fat ass needed to see a chick like that banging fat dudes. But my JD bias stands. It's not Scrubs without JD.
That's why they gave it the subtitle "Medical School", the creators would have preferred to make it a new spin-off instead of another season but the powers that be wouldn't allow it.
Scrubs is one of my favorite sitcoms ever, very worth it. Don't listen to the haters about the last season, it's still good.
I also liked Cougar Town but you gotta wade thru the original "Courteney Cox is a cougar" premise before it turns into the much better "cul-de-sac Crew" concept. However they bring Ted from Scrubs into the show at the end and ruin his story which still kinda makes me mad.
