The native Americans basically sided with anyone BUT the United States as basically they had land and the Americans wanted that land.
They sided with the British because they were more on trading for the fur trade so were fine with them having their land to keep the trade going
Them siding with confederates is in line with that. Not on the whole 'evil Americans hurting poor natives' train but their whole history started bad and then got worse. Best example of this was the war they had over Florida.
If you look at several states governors and state house and senates that joined the confederacy and their disagreements with Jefferson Davis, even the confederate states didn’t agree with each other 100%

The federal government constantly broke treaties with Indians. Why wouldn’t they side with the other guy in a fight?
