IIRC the international space station was initially on NT4 when it was first manned, not sure how far up the Windows versions it has updated since then.

The shuttles used proprietary, purpose-built systems. The ISS may have had Windows on its workstations but I'd bet the actual operations were running on proprietary systems as well.
