I don't see this as a bad thing. If you're a morally sound individual, at least for the most part, how could you be friends with someone who holds objectively bad, and possibly dangerous, ideals that directly undermine your community?
I mean, to use a religious reference, Jesus was a "friend of sinners", but I kinda doubt that friendship was primarily a social thing. Someone has to try to correct their flawed beliefs, but after a certain point the only way I can be civil is to hold my tongue.
