The bit where now Trinity can fly and Neo can't is I assume some sort of reference to trannydom.
Or it could be that Neo never believed in himself, and he needs someone to "convince" him again the same way Morpheus did in the first movie.
It's a movie that can be explained and understood a million different ways.
Except he believed in himself enough to accomplish it before, and now he can’t while Trinity can? It’s just a horrible film.
He also took the red pill already, and took it again. In a way this was Matrix: Reset.
