Imagine there's a federal election at the same time. Don't elections in the US have all candidates on one ballot? You just not fill in the federal and state ones? What if you do? Do they stamp your ballot with "NOTE: AN ILLEGAL'S BALLOT" so they don't count the federal and state ones?

Like with taxes, they could create an entirely separate ballot, yes. In taxes, this is called the 1040-NR, as in, the Income Tax Form - Non-Resident. This would mean that when the illegal goes to the voting booth and presents some kind of information stating who he is, he will be given a custom ballot.
And also like with taxes, illegals don't give a shit and don't file the paper-work, because they assume that it could be shared with other government departments that will identify them and prosecute/deport them. As such, you can expect that IF a ballot were to be made, we can expect that these same local government officials will not be enforcing it and will be giving him the full ballot anyway, and just telling him to pretty please not fill out the presidential portion of the ballot.
We also have to consider that this municipality may still be in violation of state law. A lot of local governments exist at the behest of the state and are not their own semi-sovereign entities. Maryland (being a literal former colony) might be different in this regard.
Imagine giving illegal aliens who break the law voting rights.
If Trump wins he should use those voting rolls to find illegals for deportation.
