This may be an unpopular opinion here, but the hair thing in Japanese schools - which also effects Japs with a fraction of European DNA in them and a fractionally lighter hair colour - will have have to change if they keep letting foreigners in. You can't generate friction around an innate genetic characteristic and not expect people to get pissed off, so if you don't want them getting pissed off, drop the rule, or don't let them in.
That said, cornrows look like shit and I'm not surprised they didn't want him shitting up the graduation photos and making it look like their school has a thug culture brewing in it.
Japan is 98% Japanese. If that falls to even 95%, there will be changes.
There is no country on earth that let a significant foreign population in without something changing to accommodate them. Japan is not an exception to that. They will halt foreign immigration or they will bend. Either or.
