You're assuming that there's some top town organizational structure. There is no reason to believe this. Think of the mafia. You have many quasi independent factions that vie for control of larger slices of the pie. There's quite a bit of competition and underhandedness at every level.
One connected group whacks an unconnected guy. All the groups have incentive to cover for the other, because, if you pull on any of their threads too hard they all lead back to everyone else. So they're obliged to act a certain way.
The conspiracy theorists are just an inconvenient minority that you can train people to ignore. Just look at the JFK assassination and the 60 years of progressive revelation that came with it. It has all the same elements. A rouge sub group in the CIA decided to cooperate with some business contacts and got an inconvenient president assassinated.
