The deep state is made up of people in positions of power, and to destroy the deep state, you have to remove those people.
Trump cannot unilaterally fire a lot of civil service positions, but he can move those people around. He can have the military build a big Federal compound on Adak Island, Alaska, and transfer a whole bunch of deep state people there, and let them all sit at a desk staring at a wall for 8 hours a day, with resignation the only way off the island.

is he gonna do that? if he does that, are they gonna stay there? if they stay there, are they magically going to lose all of their networks and connections and become unable to communicate orders using modern technology?

You severely underestimate the impact of physical proximity on networking. Why are Silicon Valley (or now Austin I suppose) the hotspots of tech when you can do work on the internet anywhere? Why do you have to move to Hollywood to have a screenwriting career if you can just submit scripts on the Blacklist?
