Download the ebook and then convert it to a PDF file. Once it's no longer in its original format don't think you're at any reasonable risk of stealth edits.
I'm assuming that epub is the native format and so when Amazon's tool does its censorship routine, it scans your device for a file matching its own internal format and replaces it. If that's how it works, then going for a converted format would be best since it would be less likely they'd replace it
I've never paid for an ebook in my life. Most of my books are EPUBs and a few PDFs. You can even convert them to mobi and other e-reader formats if you wanna read it in your kindle.
The only way to buy ebooks that I know of is through dumbass services like nook and Kindle where they can revoke your stuff and you depend on them maintaining the service forever for access to your books. Fuck that.
