There's different levels of racism and it can be very palatable if politeness is enforced.
The whole "being denied rent/charged extra" shit in Japan is unfair imo, but shit like that having a few spaces reserved for natural born, genetically Japanese doesn't really bother me, especially if they're the typical Japan-polite about it.
I would expect no less in any other country I visited as well. Citizens have a right to preserve purity of their nation and culture. If that means reserving some things for only themselves, I get it.
Being denied apartment rental or charged extra is common sense, you're a foreigner, they don't know you, your ability to stay in Japan and make enough to pay rent long term is dubious, they can't track you down and collect back rent /damages if you just decided to get out of the country
