In general good looks correlate with the potential for being smart and hard working; "a beautiful mind" plus being fit means more energy, resilience and so on.
In men even the most superman-type is judged on merit for most of their life so they learn how to reason and how to work. Men being attractive and fit correlates directly to merit because in men being attractive is a sign of actually having more innate potential.
In women the more attractive the lower the bar for everything else, so they never learn to maximize their potential. So attractiveness in women correlates to wasted potential. This is why as a rule the funnier a female comedian is the uglier she is; the attractive ones had more innate potential to be funny but never needed to develop it.
So you're right, the attractive male students didn't have "attractive privilege", they were on average actually scoring better on merit than ugly men.
Also until recently, most companies management were full of straight men, straight men don't give a shit about how good looking fellow men are beyond good initial impressions unless it's jobs like sales and pr where they need good looking and personable people to represent the company

What you've hit on is that even the ugliest woman still has some small amount of attractiveness whereas guys can go negative (0..10 vs -5..5). Not a single one of them lives up to their innate potential unless it's like in wartime or something.
Even the ugly ones have too much attractive privilege to suffer living in their car for years, getting heckled constantly, while they develop timing and other skills. But they at least try for a few weeks.
