I don't understand why, so I just assumed it was an act. That they were trying to pretend she wasn't in charge to throw people off.

The White House itself is almost entirely divested of power. If you are looking for a shadow president, look at Susan Rice, although she is most likely a proxy for team Obama. Rice has the backing of the alphabet soup.
