As far as I've ever seen, no. They were directly in conflict with one another. Typically ISIS and AQI kept killing not only American troops, but American Special Forces, American Collaborators, American PMC's, and American Proxies.
The issue is that people hear "Islamist" and assume "ISIS". ISIS is a specific Jihadist & Islamist faction. During the Syrian Civil War, they were part of the Islamist Coalitions. USINT -sometimes- worked with the Islamist coalition, but typically used their own coalition (the FSA and the SDF).
Here's an example of the shit that ISIS did. American TOW missiles were being used by ISIS, and one of the commanding generals was being interrogated by congress about why this happened. It wasn't because we gave ISIS those TOWs. It was because we took Syrians to Qatar to train them, gave them weapons, sent them back into Syria, and within 45 minutes each of them were killed or executed by ISIS who found out about the drop-off and stole their shit.
One of the reasons you saw YouTube videos from Syrian rebels showing off serial numbers is because USINT was basically demanding proof of which TOWs went where, who fired them, and if they were being used effectively.
