Honestly I don't care about the political beliefs of an individual as long as they're not preaching about it in their works. Of course his personal beliefs flow into his works, that is almost impossible to avoid. I've not watched every single one of his films but the worst offender I've personally watched was The Wind Rises and that one still doesn't come close to the average western production. Native Japanese might see that different though.
He's a great artist and for that I respect him even if he's not exactly a great person in private.

I was once told that "Shin Godzilla could only have been made by a Japanese nationalist that got over himself"--that is, he wasn't a nationalist anymore.
Haven't seen the movie, so I don't know how true that is.
