Honestly, with the exception of Barrett's entire existence I can't even think of something that would fall afoul of modern sensibilities. Tifa's boobs are already gone.
"Shut up woman and drink your goddamn tea!". - Cid is probably "objectionable".
Yuffie's entire plotline is circled around the fact she's a greedy bastard. - They'd probably object to that too.
Reno and Rude are just close coworkers, they aren't gay. - That's probably objectionable to "modern sensibilities".
Chocobo racing - PETA
Aerith - "Fridging" women is wrong.
Sephiroth - Uses Jewish depictions of angels in his design but isn't 100% faithful to them.
SHIN-RA switches to "reasonable and sustainable energy sources" such as Oil. - Green parties.
Cosmo Canyon - Native groups didn't get their residual checks.
Elena gets far less screentime than any of the other Turks - Feminism.
The term "Turks" for "affable villain group", for that matter - Armenians, Turkish.
That's just off the top of my head. Nothing is pure enough that "modern sensibilities" will be satisfied, if they don't want to be.
