I'm not religious either - a lifelong atheist from childhood.
But I've come to see that the bible's stories on this kind of thing are fundamentally true, even if not literally.
It's not literally God that's going to destroy this, but the disgust of those not on board with it who don't want it ruining their children, coupled with the general inability of these people to reproduce viable offspring of their own.
It is ultimately the reality of the human life cycle that is going to bring this crashing crashing down, and if you want to call reality 'God' - that's fine with me, because you can't disobey reality and expect to get away with it.
Mix legends based on true stories with the continuous destruction and natural disasters that have befallen humanity since the beginning, and you have the recipe for divine Judgement reigning down on evildoers. If a solar flare strikes the Earth, killing two thirds of the population, it would be especially damaging to the decadent city dwelling consoomers, compared to rural people who are more prepared - separating the wheat from the chaff so to speak. It may not actually be God doing it, but our descendants would frame it that way.
