That's probably by design. Far Cry 3, which every game since has been trying to copy, made you work with the bad guys for most of its run time. Usually against other bad guys or sabotage from within.
Problem is that game had a huge message about you becoming the bad guy by enjoying the rush and thrill of your growing power, and was a good meta theme before those were overplayed. Something they've failed to emulate or at least acknowledge in the later games.
