They stopped the war by firing real missiles. I'm sure it was about the Cold War, but man it was messed up.

I'm thinking about the episode where they land on a planet that sells war machines, but the machines destroyed everyone before the crew arrived. They were forced to purchase the machines from an automated system to stop it all.
