if the vaccine is a depopulation scheme it's a very poorly thought out one, since they're killing off those inclined to follow and leaving only those inclined to disobey

why would a farmer kill the most obedient livestock?

Because the obedient are the vast majority and the disobedient are few enough to be easily controlled
