They are doing this because it's a win-win for the narrative.

Either they call Trump's bluff, and CRT continues to be taught in all agencies, or Trump fires those responsible and the MSM can run headlines saying "Trump fires CDC staff in the midst of a going pandemic for purely political reasons!!"

Instead, he needs to take names and fire every single one of these people once the election is over.
