Well tbh the Empire did nothing wrong and brought peace and security to the galaxy.
The religious terrorists that killed millions by blowing up two peaceful mining stations probably did discriminate.

From what little I understand of the 40k lore, the Empire did quite a lot wrong, with the rub being that by all evidence, all the other options were even worse.
